When? He never teleported or anything, he always had to physically move around, even when he was a fog monster.

As he encroached towards the center of the empire, he took form on top of the pile of crystals. Note, that this is just my headcanon that he is something like General Rildo from Dragonball GT who was able to manipulate crystals the same way Rildo manipulates metal.

Right, but he had already traveled there, he just dived into the ground to do so first. His presence was what created the pile of crystals in the first place. The tower appeared because of him, not the other way around.
 
Actually, despite being able to create and control those crystals, he never appeared at a concentration of them without crossing the intervening space. Despite all the corrupted crystals at the castle, he had to travel there in smog form instead of just appearing.
 
Kind of an interesting lack of a power, to be honest. While he was able to spread crystals on contact, he still had some kind of body, even before the Crystal Heart turned him back into a pony.
