Just to clarify, this is not an “evil Fluttershy” thing. This is partly because she was nice to one of them in the movie so I have an excuse for them to go to her, but mostly because she’d have no idea what to do with them.
 
Heart of Fire: After a brush with with disaster while fending off a chillamander that wandered in from the northern tundra, Princess Cadance begins to worry that she is no longer strong enough to protect the Crystal Empire or the ponies she holds dear.
 
The Foals’ Crusade: After a series of attacks around Ponyville by a monster that adults can’t see, the Cutie Mark Crusaders rally the town’s foals to defend against it.

Some Equestria Girls ideas. Trying to stick with ideas that could feasibly be done within canon, but not made with any length in particular:
 
Magic of the Moon: The magical leaks and geode powers make Trixie feel she’s no longer special, eventually considering giving up her hobby entirely. Maybe a visiting Starlight can help her feel better?
 
Here Comes the Sun: Sunset Shimmer gets a letter from Princess Twilight saying that Princess Celestia wants to see her. But just thinking about her past leaves Sunset too afraid to even respond. So it’s up to the girls to give her the motivation to finally go through with it.
 
The Student and the Star Pupil: As Starlight continues her visit in the human world, Sunset is eager to show as much of this fascinating world as she can. But she soon prioritizes her own excitement over Starlight’s comfort, resulting in the two getting on each other’s nerves.
 
Solar Power: Sunset finds herself missing her unicorn magic, and unknowingly gets tempted by a magical wisp to regain her old unicorn powers. But it doesn’t take long for her to become obsessed with her using it anywhere and everywhere, much to her friends’ concern. The question is: how do they break her out of it?
 
Roll Call: Rainbow Dash loses her favorite soccer ball through the portal to Equestria, so Sunset takes it upon herself to get it back. But, after she’s gone for longer than expected, Rainbow (and possibly the other girls) decide to go in after her out of concern.

Saving Face: Pinkie gets her head stuck in one of Zecora’s masks.

Equestria Girls Short: Light Up the Night: Sunset Shimmer plays a sad guitar melody alone on the roof of a parking garage until she’s interrupted by the sound of another guitar, at which point Rainbow Dash takes over, trying to cheer her up, and they jam together until a third guitar joins in: Trixie, from a billboard nearby, who then vanishes, and in a puff of smoke… Okay, the puff of smoke next to Sunset and Dash has come and gone before an out-of-breath Trixie runs up with her guitar and amp, and all three rock out together. After a moment of this, Flash’s car pulls up and he opens his door, guitar in hand… And manages to play maybe a couple chords before the cops show up to bust them for making a racket in the middle of the night and the girls pile into Flash’s car (much to his surprise) and recruit him as an impromptu getaway driver. Iris out on a much happier Sunset as she smiles mischievously, after which we her her say two words: “Floor it.”

I still want to see Moondancer visit Ponyville with Lem, Min, and Twinks. Maybe Twi introduces her to her friends. Maybe the visit’s all in the background, and we see Twi and Ly with them.
 
I mean, is it going to be Season 9 before Twi acknowledges them again?

It’s Hearts and Hooves Day again, and Cheerilee suddenly remembers and misses Big Mac, but when she sees him with Sugar Belle, she is heartbroken. During class, she breaks down crying, and Applejack becomes a substitute since she is too upset to teach. However, Feather Bangs is yet to find his match…

The Stygian Depths: Though Stygian is free of the Pony of Shadows, the corruption he fell victim to still takes its toll. Something prowls his dreams every night, turning his mind into a labyrinth of guilt and terror, and it’s created a seal that resists even Luna’s entry. She has figured out a way to get in, but is not sure she can heal Stygian and fend off an unknown attacker both at once, and the way in that she’s found only works for ponies who. like herself and Stygian, were once tainted by the influence of dark magic. Not daring to risk leaving Stygian unprotected any longer, she hurries back with the only two ponies she can bring in with her: Rarity and Trixie! Can the two haughty unicorns work together, or at least refrain from bickering long enough for Luna to figure out what’s in there with them?

Panic! at the Discord Most ponies in the present have forgiven Discord, or are at least willing to co-exist with him. But for Starswirl the Bearded, who only knows him as an ancient adversary and annoyance, that acceptance might be impossible. Centuries ago, the wizard allowed Celestia and Luna to try to stop Discord, much like how Celestia let Twilight try to stop Nightmare Moon. But he had created a spell that could strip Discord of his powers and turn him into a harmless, barely conscious snail. Fluttershy, Celestia and later a cautiously optimistic Somnambula convince Starswirl to give the so-called new Discord a chance. But if Discord doesn’t prove that he’s not just less evil but full-on good, Starswirl will use the snail-spell. Somehow, Discord finds out the stakes of how he spends his day and, because he knows how powerful Starswirl is, he’s worried that the spell might actually be real.
 
Mist Opportunity Rarity spends some time with Mistmane, which she finds simply delightful until she realizes that, despite her appearance, Mistmane is only about ten years older than she is. She considers it unfair that she should have to live so much of her life in the body an elderly pony and tries to find some way to get her beauty back. Sweetie Belle joins in after the first post-intro commercial. The mission must be covert of course, since coming out and saying “you old-lookin’, let us make you look right!” has a slim chance of being taken the wrong way. Hijinks. Mistmane appreciates their concern, but reminds them that she gave up her beauty willingly. She made her choice and while she once wished there had been another way, she now wears every wrinkle proudly as proof that she’s made a positive difference.
 
Rockhoof arm-wrestles Bulk Biceps. I don’t care where it happens, episode, short, second movie, whatever. Make it happen. Winner takes on Maud.

I have a feeling LightningBolt might slightly like the first title. Or at least I think it’s her, there’s a lot of P!ATD fans here.

Mark of Experience: When Mage Meadowbrook begins worrying that she’s been rendered useless by over a thousand years of medical advances that have occurred in her absence, she is sent to the CMC for help regaining her confidence.

Hmm, I feel like that would work more as a Fluttershy episode. The CMC might be a little too young and out of grasp of the situation. And while they have helped adults, I can imagine it would be much harder to help somepony who has disappeared for over 1000 years.
 
For Fluttershy however, while she may not be as experienced in medicine as she is, she is determined to show her that she is not only useful today, but important to Equestrian medical history. One good point she could bring up is her cure for Swamp Fever, and that without her original discovery that she would not have been able to save her friend.

Both sounds good. I feel like the CMC would kinda have to be there because it would be a cutie mark problem. (Though removing them would mean I could call the episode “Medicine Mare” like I originally meant to.)
 
Maybe the CMC are the ones who find out and they ask Fluttershy to help, and that’s why they’re involved? If nothing else, they’d be useful when Meadowbrook needs a push, since the Breezies episode makes it pretty clear that Fluttershy can have trouble with the “tough love” thing (and nothing suggests she’s gotten any better at it since then), and somepony’s gonna have to get Meadowbrook on board with the idea that maybe these things will seem less alien to her once she starts learning some of them.

I would like to see more backstory for Starlight glimmer.
 
Starlight is talking to Trixie and telling her about how she came to be the villain she was.  
Narrating this flashback episode in a manner similar to The Wonder Years or Young Sheldon, she proceeds to tell Trixie how she left her home Village that she shared with Sunburst.
 
Wondering for years alone,going from town to town constantly seeing other ponies with their friends and feeling the pain & rage of losing her own friend to cutie marks, she become so angry that she decides to wage war against cutie marks.
 
But to do that she would need an army and with the help of the stone that Maud pie told her about she set about forming her Village and equality Cult.  
Shortly thereafter the mane six arrived in her Village and stopped her plans.
 
As Starlight glimmer flees The Village she realizes that the ponies in that village where the closest she had to friends since Starburst…which infuriates her even more.
 
Swearing vengeance upon Twilight Starlight glimmer breaks into the Canterlot library & steals Star Swirls spell…the rest is as they say history.

Two Tickets to Paradox: When she was a young filly, Starlight Glimmer found an old painting in her aunt’s attic that took on a deep, personal meaning for her and eventually helped her earn her cutie mark, but which was eventually lost/stolen/destroyed during her travels. Years later, in Ponyville, she sees an otherwise unremarkable beige stallion in town with an hourglass cutie mark who is painting that very same picture as if he were creating it just now. But when she approaches him for answers, he tries to flee, and when he does come back to the canvas, she suddenly returns, startling him into ruining the picture, which now can’t go back in time, which means it can’t be there to help her . Time-travel shenanigans ensue until they eventually give up on fixing the timeline and realize they could have just tried to fix the painting, which they do together and it fixes the problem, cue happy ending. When Starlight gets back home, she finds that the painting is hanging on her wall as though she’d never lost it.

I like the idea, but I feel like Mistmane should allow Rarity to do some minor thing just so she doesn’t feel unappreciated. Maybe she could mend Mistmane’s frayed robes a bit or something?

“Faster Than Lightning”
 
When Rainbow Dash and the Wonderbolts team arrive to perform in the Las Pegasus 500 Grand Prix race, they meet a new up-and-coming troupe of skilled flyers, led by none other than Lightning Dust. A fierce rivalry between Dash and Lightning and the Wonderbolts and Blitz Strikers quickly forms. Dash is determined not to let Lightning Dust and her crew upset the long and prestigious reputation of her beloved Wonderbolts, and Lightning is determined to get back at Rainbow and Spitfire for her dishonorable discharge at the Wonderbolts’ Academy. The competition that ensues is fierce and combative, but can Dash manage to be the better mare and rise above the tension and pressure of the rivalry and race while simultaneously preserving the Wonderbolts’ prestigious record?
 
“Portal Pandemonium”
 
When Starlight attempts to replicate Starswirl’s portal spell that he used to seal himself, the other Pillars, and Stygian inside the world of Limbo out of insatiable curiosity, she accidentally seals herself and Starswirl inside an inter-dimensional realm somewhere between Equestria, Discord’s house, and Limbo. When Twilight fails to find a way to bring them back, its up to Discord to fix the mess and bring them back. However, the CMC manage to tag along for the ride after traveling to Discord’s house with Fluttershy for some tea and games. Can Discord find and rescue Starlight and Starswirl, and will Applebloom, Sweetie Belle, and Scootaloo somehow be of help or just a hindrance in the ethereal ordeal?

Equestria Girls short: The Girl Who Cried Flutterwolf: Sunset comes to Twilight, worried she’s made a terrible mistake. On the morning of Nightmare Night, she combined the power of her geode with the power of Fluttershy’s to let her cure a guy who was fused with his werewolf costume by rogue magic. It’s now early that evening, and Fluttershy has been acting strangely all day, in increasingly wolfish ways. However, when Fluttershy meets up with them for the night’s party, she has reasonable explanations for all her odd behavior, and Sunset begins to apologize for her ridiculous suspicions…But stops cold when she sees that Fluttershy’s smile has revealed some very pointy teeth.
