Well, in the first case after “Tanks For The Memories”, those were tears of happiness. Same kind of applies to “Crusaders of The Lost Mark”.

A spoiler shall protect thee from my headcanon.  
When Pinkie Pie blurted that Applejack cries on the inside, she was trying to make AJ laugh. AJ simply played along and replied with a straightfaced “It’s true” to perhaps make Pinkie and/or Twilight laugh.  
Or perhaps  
Applejack may shed tears in view of others semi-regularly but she can only bring herself to cry on the outside (as in audibly sobbing) when she is alone.  
But the real reason is because EET’S A FOOKIN KEED’S SHOWWWWWWW

Looking back on it I don’t think the scene is supposed to imply that AJ never cries, just that unlike the rest of the friends in that situation she’s “crying on the inside”, though I stick to my theory that AJ just thought Rainbow Dash was being a baby.
