If I had to hazard a guess, I would say that line of thinking was what got them stuck in prison in the first place, yes. I suppose here however, the key difference would be that there for the most part would not be an actual authority to challenge her. Assuming this would be a scenario where Applejack alone would be powered up, she would be definitely the most powerful being in existence on that world, at least. That power tends to go to someone’s head when they already think they are the LITERAL arbiter of truth. (Let’s not forget that Midnight was winning until Spike distracted her, giving someone with a bit more experience of magic would probably yield different results.)

I could honestly see Applejack working out as a villain in that respect. Given enough power, (and self-deluded madness, of course,) she would probably find justification for doing… pretty much everything. If she’s honesty taken to an unhealthy degree, then there’s a good chance that she’d always feel that she had the ‘moral high ground’. She has to control everything, she has to always remain in ‘midnight-mode’ and she has to always compel others to listen to her authority. If done in a way like this, she might not be a half bad… baddie.

Applejack being right most of the time is what’s really dangerous for her. You gotta be afraid a person who never doubts her judgement. And she’s always willing to do anything for her family and friends - everything she thinks knows is right for them. Add a pinch of magic-induced insanity to that and, well…
Honestly, AJ’s the least likely pony I could see to turn into a nightmare; she just doesn’t have enough vulnerabilities or Sins.
At least fluttershy has mental vulnerabilities that could be targeted, AJ’s just too rock solid.
