I don’t think genetics has anything to do with CMs,as they are an indicator of ‘destiny’ or a ponies ‘lifes work’ so when your ‘destiny’ involves working with another pony you trigger a matching mark by that.  
eg if you and your bestie/sister are destined to run an awesome spa together then you’ll get matching CMs, or if the three of you have decided that your ‘lifes work’ is helping ponies understand their own CMs then you, all three, will match.

Aloe and Lotus have matching cutie marks, just opposite colors like their coats.
 
From this we can surmise that twin ponies often have matching cutie marks. However, Pinkie Pie and Marble Pie are possibly a counter-example.

So:  
Scootaloo = Wing, Heart  
Apple Bloom = Star, Apple  
Sweetie Belle = Note, Lightning bolt

Twilight, that’s now how Venn diagrams work. facehoof
 
Applebloom and Scootaloo do not both have an apple as part of their cutie mark. ;-P

I’m trying to think of any other ponies that have matching CMs. I can only think of Flim and Flam.

Congratulations, CMC; you’ve just became part of a scientific wonder (hmm, perhaps THIS was their destiny?)

I like how they added the fact that a simultaneous Cutie Marking is unusual and hasn’t really been studied…

My guess is that it signifies how their talents have influnced each other.

it’s a star because of Apple Bloom’s dead parents  
a heart because Scootaloo’s is forever shattered  
and a wingpony because Sweetie is eternally stuck as one
 
the shield represents their desire protect themselves from disappointment by blocking out these truths
 
together they are the Adolescent Disappointment Crusaders

So, does it make any sense that, say, Applebloom somehow shares her cutie mark with Scootaloo while also sharing Sweetie Belle’s? Or is that diagram all kinds of fucked up?

I’m… legitimately curious what the logic behind the overlaps there is… since Apple Bloom isn’t a singer, Sweetie Belle isn’t a speedster, and Scootaloo doesn’t have anything to do with apples.
