Honestly I think this would have made for an extremely amusing and even heartfelt story — when they enter the other side of the mirror, Spike has to learn how to fit in with the rest of the humans and basically gets thrown right into being the new-kid of school with no friends. His role would be reversed with Twilight most definitely - I imagine she would be constantly nagging/protecting him, but the protagonist spotlight would most certainly be more on Spike.
 
Now I know Flash gets fleshed out a little more later but let’s be honest - he was the weakest, cheapest part of EQG. They just didn’t give him any character at all besides the generic “brodude” love interest. Now imagine, instead of that, we deal with someone more familiar. A new conflict: Spike gets distracted when he sees how attractive human-Rarity is, as the most popular girl in school, and he feels the sudden urge to bone get closer to her.
 
This would distract him from the main mission - to which Twi-doge would object, but at one point we see internal conflict too as Spike realizes he might actually FOR ONCE have a shot at not only her, but a real social life, and some real recognition as his reputation is slowly rising among the other kids. There’s some room for drama in this subplot too, because of Twilight’s position. While it would be her duty to nudge him to hurry up and stop wasting time, she would slowly begin to see things from his perspective - something she had never had the time to do before.
 
No really hear me out - imagine, she feels neglected because around halfway through Spike decides to push her and the main goal aside because of arrangements he already set up with the others, and at first he’s reluctant but then she sees how really satisfied he is with his choice. Then she has a realization - she’s in his shoes for the first time in her life, and she realizes just how unappreciative she is for how hard he works as she now is the assistant. After getting a taste of her own medicine she realizes how often she ignores him, and brushes his opinions beside for her studies, experiments or anything else in the mountain of tasks she apparently considers more important than actually spending time with him. And now she sees him having so much better of a time than he did back home, in their universe. She begins to realize why a part of him doesn’t want to go back, and it hurts, because now she feels guilty for X Y Z foreshadowing plot elements in the beginning of the movie where she treated him as a subordinant and a servant instead of what he actually is - her truest, and most loyal friend.
