You need to separate the line art onto its own transparent layer before filling in the colored areas, otherwise this happens.

With the exception of how colors were done on Rainbow’s tail (but that’s always a bitch), the only problem i have with this picture is the consistency of black lines :( , otherwise an awesome pic.
