Obviously, being an alicorn doesn’t make her automatically better at flying.
It’s not a stretch to say it doesn’t automatically make her stronger than an earth pony, either, especially if you consider that earth pony strength may require practice to “activate.”
Thus, due to Twilight not having much physical activity in her life, as well as zero practice with earth pony magic, she may very well be physically weaker than Applejack.
