It’s due to Hasbro wanting to keep Equestria Girls separate from the main FiM series. Chalk it up to Executive Meddling.  
Also, from what I know, Twilight doesn’t really have her own fotos of pony Sunset - she had to borrow it fom Celestia, and keeps in a frame, near the entry to her castle in the comic.
 
Take note she probably changes up the photos, so in-universe, Sunset photo may very be just of frame.
