They are indeed, but to hurt them you’ll need to hit them first. And, as we’ve seen in a season 5 finale, Twilight had troubles hitting slowly levitating Starlight, let alone someone fast and manoeuvrable. Oh, and her paralysing spell (if it works on Dragons at all) is areal and pretty slow to cast, so it won’t be of any use against fast flyer anyway.
Dragons still get hurt from force. Remember how Garble got slammed into a wall? Or Spike? Under normal circumstances, Twilight would never go all-out, but these aren’t normal circumstances. A brainwashed Twilight might not hold herself back. And she can lift an Ursa Minor or freeze a small army of ponies in place. Ember is just one teenaged dragon. She doesn’t even have the in-story boost through the power of all the ponies’ love that One-Punch-Spike here got.
Twilight can fight, yes, but she’s barely as devastating as you seems to presume her to be. She’s still pretty clumsy in the air, has a poor aim and her magical blasts, while pretty powerful, hardly can seriously hurt someone able to bath in lava. In an aerial fight it would be pretty easy to outmanoeuvre her and close the distance. And in the melee even Dash’s chances against the Dragon would be… pretty slim.
I would say that’s a big mistake. Corner Twilight Sparkle so she has to defend herself and you get things like the Ursa Minor. Just because Twilight normally doesn’t like to fight doesn’t mean she can’t do so. And do keep in mind, this Twilight is currently being controlled by another power and far less likely to hold back. If Ember gets between Spike and her, she might swat her away like a fly.
Whether or not teleportation spell can be considered “direct magical attack” is pretty debatable… Anyway, she and Rarity still done pretty much nothing to stop Garble and had to be saved by Ember and Spike. So, my bet would still be on Ember here.

She couldn’t even crush Garble in “Gauntlet of Fire”. Dragons are usually immune to direct magic attacks and sturdy enough to withstand most physical ones.
