See, it was at this point in the episode, followed by AJ’s reminder about Steven Magnet, that I thought the Mane 6 were each going to donate a lock of hair and Twi was gonna graft them onto Rarity. It would have explained the multiple colors.
 
But yeah, what actually happened works too.

That seemed to be indicated to be caused by magically creating hair, which Twilight said was dangerous and thus we got the uncontrolled reaction. It was the controlled stuff that had to come from somewhere. Or at least that was the impression I got. I was surprised that there are such rules regarding altering manes with magic, but this certainly explains why Cranky has to use wigs.
