I don’t think it’s that weird. Every so often she wants to be the average pony so she locks her power for a day. Also she gets to hear what ponies really think of her.

Princess Celestia disguises herself as a Pegasus for some weird undercover reason, and has to convince Twilight that it’s her. Twilight doesn’t believe her, and then Celestia gets the idea to whisper in her ear a secret that Twilight knows only Celestia would know about her.
 
We don’t know what she actually said, but it convinced Twilight, and we can only imagine what the truth is. Naturally… speculation ranges from innocent and embarrassing things, to deeply lewd things. It could be literally anything.
