As for brain enhancements, I’m skeptical since that can very easily and very quickly lead to hyper intelligence, which I don’t feel matches the setting compared to them just being robo-pony versions of themselves. There’s probably some aspect of the world or its magic that limits how quickly an artificial mind can grow since the world of ponies is so heavily based upon magic.
Why did they keep her head organic? They could’ve created a life-like robotic head with a carbon-nanotube “skull” protecting the precious contents within. They could also remove and replace certain parts of the brain(or just add to then) that don’t effect personality and memories, making them much smarter without any direct impact on their personality and identity

Between ponies? Fairly difficult, I think. Their body parts are attuned to their owner’s magical signature like a fingerprint, so even if the swap was permanent both ponies would still be able to have that vague sense of where their traded body part is.

That sounds pretty awesome! So, question; can they swap parts around if they want to? I mean, I’d imagine they could, but how easy would it be to do?

The latter, perhaps, the former, no. Pegasi are designed with slightly different neck and butt floaty parts, which are shaped in a more aerodynamic way than the standard model. This helps with the distribution of the individual’s magical energy which provides a much stronger connection between the parts than in other models to account for the speed.
As for losing one mid-flight against an outcropping or the spire of a building, everyone has a built-in innate sense as to where their various parts are at all times, so if they misplace one they can usually find their way back to it pretty easily.
