I didn’t edit either of these, they’re edited screencaps from Mr. Gumball and some unidentify user from derpibooru, so credit goes to them. Sciflash/Flashlight is the best ship in the world of mlp! Sciflash/Flashlight forevuh!
Eeeh, the way I’ve always done it is to have Pony-Twi with Sunset and Sci-Twi with Flash, personally; that way both of the main Twilight EQG ships are represented in a way that works out.
Sunset and Pony-Twi have a really interesting dynamic together that I think makes for more compelling romance than just pairing Pony-Twi with Pony-Flash because she crushed on Human-Flash a bit, which I feel comes off as kinda forced.
Sunset is Twilight’s first real test as a Princess, and overcoming her is what gives Twilight confidence in herself as a ruler. And then in Rainbow Rocks, we see them connect on a personal level and bond over their own shared fears; to the point where they begin writing each other frequently enough that replacing books is just a common thing; there’s a really interesting dynamic in there where Sunset can develop feelings for Twilight setting her on the right path and Twilight can develop feelings for Sunset working as hard as she does to atone for her past mistakes.
With Flash, the dynamic is just “cute boy meets princess and they fall in love”. It’s not nearly as complex, which is why I think Sunsetsparkle exploded after Rainbow Rocks. Besides, I don’t really see Pony Twi as the type to project feelings, either; she’s crushing on Human Flash, and Pony Flash doesn’t really get anything except for like a little tease at the end of EG, right after she’s spent a while crushing on the human Flash. Transferring feelings like that seems remarkably unhealthy, even for Twilight.
And Sci-Twi shows that counterparts can still be pretty different from one another, so just transposing Human Flash’s character onto Pony Flash to justify the ship feels like it’s going against that idea, and just turns Pony Flash into a copy of his ape counterpart.
I can easily see Flash as being the kinda guy that helps Sci-Twi out when she’s just transferring over to CHS; showing her where everything is, teaching her about all the school customs, that kinda thing. He’s a doggone nice guy, and to a socially-awkward nerd just moving into an entirely new school with an entirely new set of students, someone like that would be easy to fall for.
