Permanent change =/= temporary change. My entire point was against the ability to PERMANENTLY change something. The Breezie spell was temporary.

It didn’t state anywhere you have to “re-code the brain into thinking the individual’s not what they used to be”, that’s a self-imposed rule, and a rather silly one at that tbh, especially if its a voluntary change.
 
Contrary to your arguments, changing species is by far more complex, because you’d be doing a complete change to 100% of the body volume, including brain. Anatomy can so incredibly different that entire changes to nervous systems, circulatory systems, and organs and everything in general would be necessary. and the neuron structure for how to control the body would have to change significantly because of all the different muscle groups and everything.
 
At least with a gender swap its only a partial change, relatively, the species isn’t changing so most of the body would remain the same. Just certain parts can be stretched/modified to fit the appropriate build, possibly without even creating entirely new mass or removing mass, which is 100 times more simple than a full on species swap. There’s no need to change the neuron structure beyond the parts that connect to the genitals, and even that’s relatively minor because stuff is still in the same general area.
 
Also, your argument “you can approximate the functionality, or use an existing being as a template” is invalid because if you could do that for an entire species change, then you could do that for a minor sex change too, just get a base reference of the desired gender.
 
The genetic makeup would only be slightly different too, a male-to-female change would perhaps be the easiest because males already have an X chromosome, (but the biology of sex chromosomes is complex and may go a lot deeper than that, so that’s only an assumption).
 
We’re really grasping at straws for arguments here, aren’t we? This stuff has probably already been argued to death in the forums, where it should be argued, and not on random images like this.

If they can transform ponies into breezies, a completely different species, why can’t they swap gender?
 
Well, if you think about it, to perform a complete sex swap instead of simply swapping out parts you need to re-code the brain into thinking the individual’s not what they used to be, and do it in a way that doesn’t corrupt the brain (think of the brain like a microcontroller: if you make a mistakes during the re-coding you could brick the thing, but in the case of a biological brain it might have better tolerance for mistakes, or it might cause anything, like suddenly you could have epilepsy as a wild guess), and so that the brain won’t be questioning itself too much. Even for high-level unicorns (and Alicorns), brain re-coding ain’t a simple thing.
 
Whereas turning someone into something else doesn’t take as much detailed work since you can approximate the functionality, or use an existing being as a template. I’m thinking that unicorns/Alicorns who can turn a pony into a breezy knew how ponies and breezies match and/or the template for breezies.

Not the show but mostly the logical thinking.  
If you can’t heal and fix the bones inside a wing instantly, and make regrow the horn of someone, why you should be able to change someone’s internal and external anatomy permanently and out of nowhere? If it is possible, I highly doubt it is permanent. Even the breezie transformation was timebound. If I were Twilight i would have never risked to use a spell Which effect was limited in time, if I were able to have a permanent one and then revert back once I desire.  
Also, there would be no ponies without horns or wings if magic was able to permanently change someone’s anatomy. Also why the need for x-ray, hospitals, doctors and so on?  
So imho is more likely that magic cannot reach that level of biological crafting permanently. Maybe, those who are able to do that are really, really, really rare, and the knowledge of the thing is nearly forgotten by the common people.

I doubt Trixie was smart enough to be able to use it to its full potential, but even if she was, The alicorn amulet probably just wasn’t that powerful, definitely not on equal level to an aged, experienced alicorn or two.  
Nothing in the show explicitly stated that gender transformation magic isn’t possible, so two alicorns could probably pull it off quite easily.

If not even with the Alicorn Amulet is possible. How can it be without? They even staged the thing… also i remember sonething like “it is impossible” or Trixie being highly surprised by the thing. So if a sex change spell can be done, it might be so rare that it is something that cannot relied upon, nor people know that it exists.

Actually unlikely that they can swap gender with magic. It is clear from Magic Duel. Also they cannot use magic to heal a wing, but they can use magic to change someone’s gender?  
Naaahh if magic can change your body permanently there would no need for hospitals.
