In the mlp multiverse, there are multiple mlp crossover that involved Godzilla. Here are the three Godzilla/mlp crossovers that I recommend.
Equus-1954

Six kaijus from another world get accidentally transported to planet Equus during a battle on their home planet, Terra or Earth. All six of them, turned to ponies or a gryphon, things get worse from there. It takes place sometime during season 4.

In this universe also known as MLP/Monsterverse, Titans existed in Equestria since the beginning.
The story takes place after rainbow rocks. Long story short, Fluttershy adopts a baby Godzilla until he grew in a mature age. Both Godzilla and the mane 6 fight against various Titans and aliens for the sake of Equestria.
