I think one of the running themes is Twilight trying (and failing) to live life as another species (maybe transformation, maybe possession). Of course there may be the big reveal that she’s from an alternate world, and there’s the whole meeting her friends counterparts thing.

Or Spike never made it through the portal in the first place, and Twilight befriends a purple dog that looks like him. And when everything is wrapped up, she’ll have to go back to her home dimension (with tearful goodbyes and possible introductions, maybe this is when she reveals she is in fact an interdimensional alien.) so she can be with her pony friends, but the human friends end up befriending her counterpart. (or Twilight simply comes over to visit from time to time.)
 
It’s not like Twilight Sparkle to simply abandon the friends that have helped her all these years.
 
Besides, Season 4 is still in production (hopefully), and may not even mention the events from the film. They still have the whole Twilight has wings now thing to sort out.

They will come up with some contrived reason for Twilight Sparkle to be around when Hasbro inevitably pushes for EQG to be a full series. If they cancel FiM before EQG gets it’s own show, they will just have Twilight go back to the human world and decide to stay there. And Spike will forever be trapped in his inferior dog form.
