Well, it doesn’t help that Rodimus was pretty much a whiny little bitch during that third season. I mean, sure he rightly had self-esteem issues from succeeding Optimus Prime (and, you know, accidentally getting him killed), but still, he wasn’t very impressive in action or bearing.
 
At least Optimus seemed like a manly man and Magnus was the reliable big brother. And they had the shape for ramming the crap out of things.

@WM-R I actually expected the original series to go that way. It certainly went that way in the movie, but then they decided Zombie Prime sells more than Rodimus.  
Also Rodimus just didn’t have the body shape for ramming the crap out of things.

Heh. What makes me laugh is the fact Ultra Magnus himself is dying over in the IDW comics. “Dammit, Twilight! You doomed me! Rodimus, I pass on to you the Element of Magic as it was passed on to m-”
