No, water would flood in until the force of pressure from compressing the air is equal to the force-weight of the jar. She’d probably be unable to stay on the bottom, since it would flood in too far, and since she can’t stay on the bottom, tilt, possibly enough to make air bubble out, so bad move.
 
Just sit at the bottom of the jar and make it float airholes-up. It’ll be really scary because you’ll be under the water level and surrounded by glass, but it’ll keep it from flooding in.

Fluttershy in Wonderland?

Dilemma: without holes in the lid, Fluttershy will suffocate. With holes in the lid, the jar will fill with water and she will drown. Tsk tsk.

She could jump or fly up and push the jar so the lid is on the bottom, that way not only would the jar stop filling up but it would also float. Still there would only be a limited air supply until someone saved her or she found out how to escape.
