They might’ve just mistook it for her canon eye color when doing research, and such.
I guess,it doesn’t apply if we are talking about Background Ponies in general.
Ironically, they have put some fanon things in the comic. Like using DJ/Vinyl’s red fanon eyes, instead of the show’s canon purple/magenta eyes. (I think I like the magenta better.)

Both Andy and Katie stated some months ago that they don’t like to put fandom things (aside of your regular Derpy Hooves or Dr Hooves /Time Turner stuff) in the comic.
However,there’s nothing wrong when it comes to sketches that has nothing to do with them like in this case.
