Yeah, the way I see it, Cady is happy with anypony being in any relationship where they are happily in love with somepony else - after all, love is love; the rest is just details. :)

Huh. I had an entire post about this earlier, but apparently it was deleted. Short version, yes, incest between immediate family members doubles the normal chances of birth defects for the child of non-related parents… from 2% to 4%. And the birth defects in question are more like webbed toes or asthma, not having extra limbs or a hemorrhaging brain.
The kinds of absolute genetic disasters we’ve been culturally trained to think of any time incest comes up, people like Charles II of Spain, were the results of generations upon generations of intense inbreeding, which stack the doubling effect over and over from the base 2%, to 4%, to 8%, and so on.
Historically, this usually comes as a result of royal families marrying themselves over and over to keep the dynasty to themselves, or due to a community’s geographic isolation making it difficult to find someone they weren’t related to in the first place, such as hillbillies. It wasn’t just that King Whatshisface married his sister; it was that their kid married his cousin, and their kid married his aunt, and their kid married her nephew, and their kid married her cousin (who was the son of another brother and sister pair), and so on and so on.
So unless Twilight’s mom and dad were secretly brother and sister as well all along, there’s only a 2% greater chance that the baby in the cart isn’t perfectly normal.

The odds of birth defects are actually considerably lower than the average schmo on the street tends to believe. The screwed up royal families everybody knows about had “kept the power in the family” for centuries. With no magic and no “Twi or Shiny conveniently turns out to be adopted” loophole, odds favor the kid being perfectly fine. No, really, look it up.
