They might but I’m frankly more scared of Fluttershy, it seems like she had a pretty rough childhood and some bottled up feelings… That’s a dangerous combo especially when you have Aquaman powers (sort of), a stare that can suck your will to do anything but obey her commands and some creepy transformations of her own thanks to magical mishaps.
 
Not to mention that she can be damn scary when angered and she’s penpals with the local chaos ruler (I often ponder what would Discord do if Shy were to be seriously hurt. I mean, if he really cared about her to begin with).

The way I see it is that each of the main 6 has the potential to be decent villans.  
  1. Fluttershy could be the Beast Tamer and put most of the civilians in Ponyville under marshal law while Angel Bunny works as the “Captain” so to speak; he only response to Fluttershy.
     
  2. Pinkie……..with her 4th wall breaking ability and her knowledge of practically everyone in the village, she could be the NSA or “Big Brother(sister)” for the town. Always knowing what’s going on.
     
  3. Applejack, though the least likely, can control most of the townsfolk due to the fact that she controls the majority of the food products and basically own Ponyville thanks to Celestia.
     
  4. Rainbow Dash would be the most chillax of them all, but the most demanding as well. With her power to perform sonic rainbooms and her super fast speed, she can cause targeted or mass destruction whenever she wants(taking the idea from the Double Rainboom animation)
     
  5. Rarity could be the most sneaky villain as she can use blackmail, manipulation, and social status to control the local government. However, as seen today, she can also impose a threatening power of imprisoning people who oppose her by putting them in crystal.
     
  6. Twilight is the magical genius and a studious person. However as she is prone to have her controlling moments, before she became a princess, as well fall into hysteria-induced depression.
     
    But that’s just me spouting my thoughts on the matter. Though I do believe Twilight is prone to corruption at an equal extent as Rarity, as seen in The Crystal Empire prt 2
