My theory:
Derpy wanted to go and fetch her muffins post hate so she took the Tardis, but she didn’t know how to steer so she ended up on the moon hundreds of years ago. By the time she made it back, Luna has snuck on board.

The two sisters are reunited way earlier than they are supposed to, history is in ruins, but at least Derpy got her muffins.
