All we need now is someone to actually do some more artwork of this, and it’s great to see some new stuff. There’s very little art of the ponies actually PLAYING 40k. Nearly all the current crossover artwork is of them themed as various races or caught up in the battles.
 
Who’s up for Pinkie Vs Rarity with Orks and Eldar respectively on the table top between them?  
My artistic capabilities almost certainly won’t do this justice however.

I don’t think Dark Eldar would suit Dash. They’re too flimsy.  
White Scars and Dark Angels Raven Wing are very similar.

Rainbow Dash would likely play White Scars, the entire chapter is basically fast attack. Or Dark Eldar, as they focus a lot on mobility over toughness.
 
I can see AJ playing IG, but only if she goes with an Apocalypse themes army. Lots of big tanks, big titans, etc. Possibly going for more of a Mechanicus theme, actually.

I doubt Fluttershy would be Tau. Simply being the closest things to the “Good Guys” wouldn’t be a good enough reason. They’re hardly a match for her.  
I would say Tyranids. All the units are animals.

Great pic. Out of the main(mane) 6, Twilight’s the most likely to actually play a strategy game.
 
This has been discussed before over on 4chan, about which characters would pick which armies and why.
 
Twilight would most likely pick Ultrasmurfs, because of the ‘everything by the book’ attitude. Also, the sheer volume of reading material involved with 40k would probably appeal.  
I however think that maybe the tactical thinking required to use Dark Eldar effectively may appeal to her character.
 
Rarity. Eldar. Aesthetics, everything covered in gems. Just suits her character. Doubt she’d actually play though. Maybe just paint them to a ridiculously high standard.
 
Pinkie… Got to be Orks. They’re the only force anarchic enough to suit her character. Assuming she could sit still long enough to actually play a game.
 
Rainbow Dash. She’d probably see it as ‘uncool’. As for which force would suit her, fast and hard- hitting. Blood Angels maybe? Or Dark Angels Ravenwing.
 
Fluttershy? Some have mentioned Tau. The race’s ethos would appeal to her nature.  
I however could just see her playing a Chaos force. “BLOOD FOR THE BLOOD GOD!….um… if that’s okay with you…”
 
Applejack? Now that’s a tough one. I’d have to say Guard.  
Although I’d suspect her army would be largely unpainted. She’s busy enough as it is.
