Just think of it being after the Equestria Games. Fluttershy was more than happy to retire from competitive flying after finishing on (almost) top. She didn’t anticipate all the newspapers and various media that wanted to host events for the “Three Pegasi Who Could” against all odds launch little ol’ Ponyville to victory at the Equestria Games. With all the food at these events, Fluttershy’s lack of assertiveness and less-than-active lifestyle compared to Rainbow or Bulk and you get one massive (almost) champion of a pegasus.
And that’s my on-the-spot reason for why she’s gained so much weight.
