I think that the reason Twilight has a magical Harmony connection with the other Element Bearers is because of how they all got their cutie marks at the same time from seeing the sonic rainboom, like it was fated. And so Celestia took Twilight under her wing once she saw all the magical potential that was unlocked.

Oh, right. I guess Lyra wasn’t there. She was most likely busy doing ‘best friend’ things with Bon Bon.

Aye. And I can’t see someone “normal” like Lyra simply packing up all of a sudden to have a last-minute reunion in Canterlot. She ain’t no princess, she ain’t going to the next town over to see her neighbor.
 
Or since the episode spanned three days she did, but it was never showed. In the end: I think it’s for the best. We got our Lyra in episode 100. Larson shouldn’t feed the fires of fan want too much with this sort of thing. Let them go wanting.

Now, now, would Lyra enjoy seeing us point fingers?

The episode talked about Lyra living in ponyville and how she occasionally visits canterlot and the Canterlot 3 visits her.  
Could very well be bad timing,since Twilight sprung this up at the last minute.

I thought they lampshaded this and said she was on her way. And the episode technically spans three-days, so she may have arrived in the interim and then left on whatever business. Like eating BonBons’ expensive imported oats.
 
Or maybe she got roped into a Bon Bon mission or something so could only come in off-screen time or something. Hell if I know, I’m making this up as I go.

she went all the way back to Ponyville to pick up Pinkie Pie, and she forgot to bring Lyra…

Perhaps those 6 could have been Celestia’s first try to make Twi the element of magic with the other 5 elements but due Twi’s behaviour and actions Celestia deemed that try a failure and tried again with the Ponyville possible friends sending her there and telling her to make friends. <.<

I am pushing the headcanon that now that Lyra knows about Bon Bon’s secret identity, she’s been swept up into a life of international espionage and adventure. So clearly she was too busy with matters of national security to make it to the party.

It took her half a day to fly to Canterlot first(Note it was day when the episode began and night when she arrived in Canterlot), I doubt she would have the strength to make two non-stop trips back to back.
