Flying is explicitly linked to magic in Equestria, so her pegasus magic being weaker than average is probably why she can’t fly.

What? We’ve seen ponies with the same sized wings as her fly before, so it’s not size that’s holding her back. She just wanted the biggest, most impressive wings because wings are symbolically linked to flying.

My Little Pony - 1992 Edition

This scene sort of confirmed my head-canon about Scootaloo’s (in)ability to fly–namely, her wings are too small. They’re plenty strong enough, considering that she can propel herself on her scooter with them while pulling both Sweetie Belle and Apple Bloom along behind her. They just lack the surface area needed to generate lift.
 
Scootaloo realizes this, which is why she dreamed up a nice BIG pair of wings she knew would enable her to fly.

If you assume the generally held conception for their size is accurate (like three feet tall for a standard adult pony), an MLP Pegasus would probably weigh about 100-200 points. To sustain normal flight (not crazy MLP flight) for any period of time, they’d probably have to have about a 10-15 foot wingspan.
