This is all in Twilight’s memories, so clearly she must be getting some minor details wrong. You can’t expect her to remember every pony that was around her that day when she was just a child.

Ponies must have very basic genetics. All they do is code for what marshmallow pony you’re going to be, like some sort of adorable hash table managed by the same mysterious force that gives out cutie marks. That would also explain the clones.

Now I want to see a fanfic where a pony in a small village reveals herself to be Chrysalis, infiltrating them in order to invade, and then all the other ponies reveal themselves to be changling spies as well.
