The previous comic made it quite clear that trying to reason with the bandits wouldn’t work. I really don’t think Twilight was proven right in much here.

If Vulpa was Captain of the Royal Guard, wouldnt she outrank the colonel though being in charge of all but the princesses?
 
And the situation was already wraped up, the prisoner transport aranged and the wounded taken care of, the dead also obviously.
 
Being in the bodybag is among the last stages rather then the begining so even if its the Colonel outranking Vulpa she was still a high rank within the army and with all wraped up it would be quiet important for him to know about important casulties at least at the last stages of the operation. If he didnt know someone messed up badly.

What? No going in and negotiating would have gotten more ponies killed anyway given the response of the stallion in the last strip and this one. Yes, ponies died so she was right about that, but it would have been worse if they had tried to negotiate.

my first thought after seeing a few pages of this arc, what kind of discussion would twilight and shining have about this? he’s also part ruler and Captain, and im sure he’s had to make some tough decisions.

Vulpa is still in a body bag just outside the command tent. Even if the guy Twilight talked to is in charge of the whole operation and even if Vulpa was a direct report to him, all he’d be likely to know at this point was the Vulpa was taken to the medics.
 
The military is run on a need to know basis. The commanding officer doesn’t need to know what happens to a guy once he’s off the battlefield. It’s be a waste of resources for someone to bring that information to him and a waste of his time to consider it. All that stuff can wait until everything is absolutely one-hundred percent secure and it’s debriefing time.
 
Once things get to that point and he doesn’t tell her? Then there’s reason to put in him in hot water. Until then, there are more important things to worry about.
