They are separate and very likely won’t interact, but the team’s DO discuss what their plots are to avoid contradictions, and I know there are two quotes on canonicity. One is someone saying that as long as (Equestria Girls and) the comics don’t contradict the show, they are Canon, but if the show contradicts them, the show is Canon.  
Another was someone (I believe these are Twitter quotes, btw, but I’m going on holiday soon and don’t feel like getting them), saying that if it approved by Hasbro, it’s canon. This opens up a bag of worms, as there are hundreds of descriptions of various characters with feats and aspects only mentioned there on toys and such. But ANOTHER quote (I am awful today) said that the comics, after Equestria Girls, are as close to the highest power in Canon, the show itself.  
So, the show is A, Equestria Girls is B, comics are C, then everything else is not as clear. So, A holds precedent, but until it contradicts, B and C are Canon.  
I brought no references, so feel free to disagree with them, but I honestly remember reading them :p Maybe someone else will post them.

Where did you hear something like that? Jim Miller said something like “rest assured that the comics and show will remain separate.”
 
I’m sorry, but I still don’t consider it canon at all. If it is, I’m going to say it (though this is just my honest thoughts): then this is easily My Little Pony: Friendship is Magic at its absolute worst.

Whatever…I’m glad Starlight was reformed also, and I do like her, but with comic Sombra (remember, this is non-canon to the show), I didn’t think he deserved it as he did scatter Amore to pieces and enslaved the ponies for 1000 years and such, and to me, the whole way he was reformed felt half-assed and rushed to me. If you disagree, that’s fine.
 
Actually, it’s canon unless it contradicts, remember? And since Sombra is likely never going to show up again in the show, this is Canon.

Celestia has gambled a lot on Twilight (and her friends) being successful: Nightmare Moon’s return, the Crystal Empire, and the Tirek invasion are the first few that spring to mind. It’s possible that Amore took the same approach with Sombra: testing him with the hope that he would overcome the challenge in front of him. He failed, though.

I really dunno what to say about Amore to be honest, she really isn’t much of a character…I dunno how Celestia made it lucky…maybe they just “killed” Amore to make it all dark, this arc seemed to have a darker plot, as if it was kinda trying to be to me the “Rescue at Midnight Castle” of G4 MLP.

Why does it have to be explained? It’s clear she knew something about him, and she was clearly encouraging him to try to change his destiny, but she never gave him any help beyond that.
 
She’s just guilty of a major miscalculation. She took a gamble on Sombra and she (and her kingdom) paid the price.
 
Celestia’s done the same thing, numerous times, and has gotten lucky so far.

You’re totally right about Sombra being burnt out after his battle, which kind of justifies his petrifying the two alicorn sisters. He could only do it at great cost to his magical reserves. Hope choosing discretion as the better part of valor totally makes sense.
 
As for Cadance, if she wanted to avoid a fight b/t Sombra and Cadance, why did she first try to teleport past Cadance?

“Think about it: Hope used Chrysalis and the others as a distraction knowing that they would get caught. Even when Sombra deviated from Hope’s plan and set the Changelings free instead of the Umbrum, Hope was still planning to betray Chrysalis. Therefore, her telling Sombra they were allies was not genuine, but merely a way to diffuse the tension and prevent a fight that would distract Sombra from freeing the Umbrum any longer. It is not shown HOW Hope was planning to fight Chrysalis if she hadn’t run away, but it makes sense that she wouldn’t actually have planned for this if she was actually planning for her to be captured.”
 
I love this Machiavellian reading of Hope. Her intentions may be good, but she has not qualms playing people off one another to achieve her goals. Another example of this is when she is accosted by Cadance. She makes a half-hearted attempt at persuading with her, but seeing how set the alicorn is in her beliefs (or she was talking to keep her distracted as she inched closer to the entrance), she tries to teleport to warn Sombra, only to have Cadance close off the door. It’s only then, when she has no other options, that she genuinely tries to make her case to Cadance (but why didn’t Hope teleport directly to Sombra’s room? She’s clearly capable later when they escape the Umbrum jail crystal).
 
Although Hope telling Sombra and Chrysalis that they’re allies and shouldn’t fight confuses me. Hope was planning on capturing Chrysalis anyways, so why not have Sombra capture her or petrify her now, when she’s isolated from her minions? Hope should have been trying to inflame Sombra further, not defuse the tensions.

I wonder what her reaction will be if/when she is brought back. Would she be happy Sombra that chose to be good and forgive him too? Or would she be angry that she was broken and try to attack Sombra? What would her reaction to Cadance ruling her Empire be? Would she try to take back her throne by force, or let Cadance keep it?
 
Also, there is obviously some implied connection between Cadance and Amore that has yet to be explored. Could be useful material for another story arc perhaps.
