If they do address it in the series again they yeah, it will be reconnected, I completely agree. Until then what has been said in the show is canon, you can’t just ignore it. It’s like the people that wanted to ignore anything with Twilicorn because Faust didn’t want it to happen.

Important thing is what was said before: everyone is surprised at an alicorn being born AT ALL, seems to have been deemed impossible til then, and AJ and Rare say that becoming an alicorn comes from earning it.

Like it was previously said, the writer of The Crystalling (Josh Haber) admitted he didn’t had the chance to soak himself in the series background enough and ended up “winging it”. That little detail in the dialogue about that being “beyond their understanding” will probably have other context in the future or be simply retconned.

The official books and even the writers have said they were born alicorns. Not only that but the writer of that baby episode was a bit…new, he didn’t quite get his facts just yet.

Well, now it’s canon that Celestia and Luna were not born alicorns, so they could have very well been earth ponies.
Pre-ascension - Artist’s head canon being that they were Earth Ponies way back when as fillies.
